What is Steve Rogers' problem with Nick Fury?

Why does Steve go out of his way to criticize Fury for not adhering to his moral compass? He did this in both "The Avengers" and "Captain America: The Winter Solider". He seems incapable of understanding that Fury was his boss and was not answerable to him.
