The reason was that Jennet was an unwed mother and unwed mothers weren't allowed to keep their children in those misogynistic times. We don't really know what Jennet's mental state was before Nathaniel was taken from her. She might have been a perfectly fine mother. We'll never know and she never knew because she was robbed of that chance forever.
