Samantha's abduction, the conspiracy, his parents deaths, hiw own weird stories were fantastic. And because of Melissa's abduction it's what drove Mulder to eventually finding the X-Files. Even though I liked Scully's storylines I'm sorry but I hated the baby William storyline, so this is why I couldn't pick her.
